Medical microbiology is both a branch of medicine and microbiology which deals with the study of microorganisms including bacteria, viruses, fungi and parasites which are of medical importance and are capable of causing diseases in human beings.
Applied microbiology deals with study of bacteria, viruses, fungi, and protists etc. present out side the body. Both have great opportunities career wise.
According to me medical microbiology is better but you go according to your interest.

Microbiology is the use of microbes like viruses, fungi, bacteria, cells may it be prokaryotic or eukoryotic, yeast,etc..for the beneficial use of mankind. It is a discipline of a very important and wonderful field called Biotechnology. This field further divides into two parts as you said:
1.applied microbiology: It is the part of microbiology in which the efficient use of microbes in almost all areas of biology. The path is more research oriented. Some practical examples of applied microbiology include working in the gene banks, producing hybrid crops in agricultural firms, testing and producing biofertilisers, in dairy firms where microbiologists increase the milk and products production by genetic means. Also you may work in the pharma companies, in the egg firms for increasing the egg and products production.

2. Medical microbiology: This field as the name suggests is the use of microbes for the production of medicines and vaccines by injecting genes into the microbes and culturing them. Also the jobs are practical based in the pharma firms for their production and the testing of the vaccines. Even the jobs of producing new strains of microbes comes in medical microbiology.

So as above details suggest applied microbiology is better due to its better applicability and universality.
